UCSC maintains trees for each serotype based on INDSDC samples. UCSC maintains a total of 58 daily-updated trees for influenza A, 56 of which represent one segment of a given RefSeq assembly. The two "concatenated" trees are focused on recent H5N1 outbreaks. Per-Segment Trees ***************** There are seven RefSeq assemblies for six serotypes of Influenza A (human seasonal H1N1 and H3N2; avian H2N2, H5N1, H7N9, H9N2). Each assembly includes eight sequences, one per segment of the influenza A virus. UCSC maintains daily-updated trees of all Influenza A sequences that align to each RefSeq reference sequence; for these trees, the appropriate RefSeq assembly is considered both the reference and the root. The table below links to the download directory for each strain. The clade designated IIb per `Happi et al. nomenclature `_ is associated with an outbreak which gained global attention in 2022 although likely began circa 2017. There is also a full tree that includes restricted-use GISAID sequences. This tree is not available for download, but sequences can be placed on it using `https://usher.bio `_. .. _header-tuberculosis: Tuberculosis (MTBC) ------------------- UShER isn't just for viruses. `As described in this preprint `_, we built a tree of *Mycobacterium tuberculosis* bacterial complex (MTBC) annotated with resistance, country, and other metadata which you can `explore on Taxonium `_. MTBC includes tuberculosis in the strict sense, as well as animal-adapted versions such as *Mycobacterium bovis* and *Mycobacterium pinnipedii*, but it excludes NTM (avium complex, etc). Although *Mycobacterium canettii* is considered a member of MTBC and was included in initial analysis, it is excluded from our tree on Taxonium due to being such an extreme outgroup that its inclusion would make navigating the rest of tree difficult.
